Unfortunately, there isn't any repercussions for whacking "friendly" NPCs. Just make sure that you get what you want from them first. Admittedly, killing Erathmeador, The Mystical Sphinx etc is quite tempting because of the huge amount of XP you get. For example, Erathmeador gives 1849578xp to a single character. Many levels to be gained there!
