You should still have your AutoSave. Reload it, then go back to Nym.
By scaring him off, you have turned him hostile, so there will no chance of getting the items from his storelist.
In the event you want to kill him anyway, he can be found at the circle of stone pillars. Talk to the people at the circle first before confronting Nym, or he will not spawn there.
