Jezzrian, I believe that the key flag for this chapter of the game is the death of Yxunomei and not just possessing the gem. As Pritchke noted she should still be in the lowest level of Dragon's Eye -- try looking in the top left corner of the map.
BTW - Do you have the latest patch installed? If I remember correctly, one of the patches was supposed to have addressed this issue.
