Sometimes the first-floor prisoners take a long, long time to leave. I don't know why. It really doesn't matter. Once little girl at the exit to the next level talks to you and gives you your exp bonus, there's nothing more to do concerning these captives. You won't find them back in town, for instance.
There are three separate groups of captives on the second level. Mind boggling that you could miss all of them. I suggest you search carefully for passages you might have missed. You've missed at least two. And one of these captives you will find back in town (with a reward) if you speak to him in the dungeon and assure him that the way out is clear.
