Depends on who else you have in the party. I usually like giving him axe proficiency (due to the powerful ones right at the beginning of SoA) and/or flails (for the same reason). I always use 2 handed sword with him right out of the first dungeon (since those are exceptionally powerful), then dual axes as soon as I get 2 slots, then add flails later. I usually have him using Azuredge and the MoD (he cleans out Bohdi's lair by himself). I eventually end up with him dualing with the Defender of Easthaven in his off-hand, and alternating between the FoA and/or Axe of the Unyielding in his main hand. Of course, you could just leave him with two handed swords and add halberds (there are some really powerful ones in the game; I just never get around to using them for some reason). Or, you could give him slots in bastard sword, allowing him to use Foebane. I always find dual-wielding to be strong in ToB (because of all the great weapons; you want to unleash as much special stuff against the opponent as possible).

That's the real advantage I find to having Minsc in the party; he is very easy to switch around as needed to fill in with the other party members. Just look at the other members, figure out what you want and/or need to fill any gaps, then choose in that way.
