Yeah...it sounds like you have already identified the problem. Since the 3rd party Exp. remover was not designed for ToB, and you had it removed after you installed the exapansion game, something has been set outta place.
You already know all of this.

How to fix it?

I could only suggest that if you did not want to restart the game, use the cheats to give yourself as much exp. as you want at any given time,
or
reload the game, (after taking out the 3rd party junk), and use whatever cheats to get you back up to the point where you are now...quicky. Then resume to play a fair game.
