The original XP Cap in SoA is 2.95 million, and the new cap with ToB is 8 million. The class abilites should only start after passing 2.95 million right?

Wrong! And this has nothing to do with hacking the original game, because I didn't. Check the reseach below...

This only affects Monks and Clerics. They begin to get class abilites (according to the ToB tables in the manual) at 2.7 million/20th level. They get their second at 2.925 million/21st level. This means those characters who maxed out finishing SoA missed on two new innate abilities. Sure they can get them later, but if you've already earned them..........

I did a little test, I started a new game with a monk. I quickly saved, and then used the new shadowkeeper to edit him to 2699999. After reloading, I had Imoen pick a lock, and he leveled up. He got to choose a new ability at 2.7 million/20th level just like the manual says. I saved again, hacked him to 2.924.999 and reloaded. This time I had him kill something, he leveled up to 21st and was able to choose a second ability while still under the original XP cap.

Now I thought I was onto something, I tried the same thing with a new cleric....it didn't work, even though according to the manual (and my original experiment) it should have.

Again, my original game that made me think of this was NOT hacked.

I think the bottom line is, Clerics and monks can only get 8 or so High Class Abilities, and since you can go up to 40th level, BIOWARE figured you would have 19 more chances to get those 8 abilities.
