The physical appearance of your characters' avatars actually should have nothing to do with any Drow hostility--and nor should the amount of time between the Drow transformation and entering the city. The problem here seems to lie in some general screwup in the Global Variables: If you weren't "Drow," the city gates would not have opened for you, but if you were Drow, there's no way you could have pissed off the entire city so quickly.

I doubt there's a simple fix for your problem, this is an actual bug in your game You can either take the "to heck with subterfuge, I'm going to storm the Drow city and slay every last one of them" roleplay, which is great for heroic Lawful Good types, or you can take a Save file from the exact same point in another game that isn't screwed up, and use Shadowkeeper to compare the two games' Global Variables.
