We recommend cloning a clean install and modding the clones afterwards, moving additional .bif files to the original data folder as needed. (Very few mods use .bifs, most should work with no additional effort than on a standard installation). But, mods already installed should clone properly.
BGTutu is an unknown quantity at this point, as I dont know all that much about it. It will almost certainly fail on a standard clone as made by 3.1. If you want to try, alter the clone's baldur.ini so that HD0 points at the clone folder rather than the orignal folder, and copy the .bifs from the original /data folder to a /data folder under the clone folder. Unless BGtutu is more troublesome that I think, that should be enough to make it work. The next version of the tool should make this easier. Also, I'll look into BGtutu and BGT compatability specificaly. As well as any othe troublesome mods that turn up.
