I'd guess you just installed stuff in a different order than you had it originally. You could try uninstalling the Thief Stronghold & Dungeon Be Gone, then re-install them in the opposite order & see if that clears up the problem.
Beyond that, there's always ShadowKeeper to give you your stuff back.
