Yoshimo: After patching and BaldurDashing your game, there is supposed to be no way to keep Yoshimo in your party beyond Spellhold. If you dropped him off someplace (such as the Copper Coronet), he will die as soon as you enter that specific map area. If you manage to run up and speak to him before he dies, he will still die, and also be kicked out of your party at the very same moment. I imagine that BaldurDash wrote in similar precautions for any possible Petrification/Imprisonment/Maze loopholes as well. Also, If Yoshimo is in your party, but *dead,* at the moment that Irenicus reveals himself, he will be dropped from the party at that point.
Imoen: A bad Thief? In some senses, yes. She can't set Traps worth beans, has no points at all in Detect Illusions, only a fool would try to Pickpocket with her 35% score, and she can't Stealth too well, either. But, looking at her strengths, you see that she's actually a decent Thief: 100% in Open Locks and 95% in Find/Disarm Traps is all you will ever need. Really. With a few good items (which you were likely going to get anyway), her Stealth skills can easily be brought up to par.
A bad Mage? That all depends on when you get her. If you miss your childhood friend and do everything humanly (or elvenly, or gnomishly....whatever) possible to rescue her as soon as possible, then Imoen will only be half a Mage level (or thereabouts) behind someone like Edwin or Nalia. If you happen to be toting around a Level 17 Nalia and a Level 13 Imoen, well, Guess Ya Should Have Rescued Her Sooner, Ya Heartless Bastard!
Jan: Don't like Imoen as a Thief? Take Jan. If you want it done, he can do it. (Provided it doesn't involve Necromancy, of course.)
