He can. But only once the bullet has been removed. It's like when Claire was killed in season one, and woke up in the morgue after the pathologist removed the branch from her. Or like when she could only heal when sylar replaced the top of her head.
There are limitations to the power; If the bullets are lodged in Peter's Heart/Brain, he'll only heal once they've been removed.
Loving series three, but I find myself rather bored of Hiro, actually. I'm just loving the sylar storyline at the moment.
