I've had the bug with the Githyanki script not working properly, but I haven't got a clue what causes it and it is intermittent -- that is, I can reload back to Brynlaw and try, try again (and once I did have to try about four times before the Gith encounter worked properly). I've never had everybody on Brynlaw turn hostile. Usually, I try to kill the Desharik when his boyos attack me (just as I always try to kill Saemon when the Gith board us), and even then, only his henchman, his lackeys, and he attack me.

So I reckon all you can do is reload back to Brynlaw and keep trying. How'd your character get stoned, anyway? I find the fish city to be a vacation, myself.
