I voted for Dr. Doom. He is a classic character type, tortured by personal demons he cannot defeat despite his ability to conquer the world around him (even if it is not the entire world). Even when he manages to achieve one of his most important goals--freeing his mother's soul from Mephisto--he can find no comfort in this (read Triumph & Torment, co-starring Dr. Strange).
One of the things that has always made Victor a driven man are his facial scars. Despite the fact that he could easily design a regenerative device to heal his face, seeing his facial scars made him aware of the scars in his soul, something no device could ever fix or undo.
Another great villain is Adrian Veidt--Ozymandias from the classic graphic novel The Watchmen. Handsome, wealthy, athletic, intelligent--and the single greatest mass-murderer in human history. He personally kills 3 million people, but in doing so brings a measure of peace and unity to the entire planet, forcing you to ask yourself if what he did was truly evil....
