True Seeying (level 5 cleric spell) detects only magical illusions, it does not state anything about a thief being detected when he hide's in shadows.

But thiefs do indeed get detected by it... rather strange, because it's nothing magical about it; they use there skill to avoid being seen.

[add] It could be that HiS (Hide in Shadows) is the same as invisiblty, it could be that BG II definine's HiS and Invic as the same.
