Xen: If you ARE using the Baldurdash Grandmastery mod/patch, then to take full advantage of it you should probably pick whatever weapon you use most often (or plan to use more often long-term) in your primary hand and get ***** in it. Full Grandmastery under that mod/patch grants a complete extra attack, so if you were getting 3 attacks per round dual-wielding an axe and a flail and the axe was your primary weapon, you'd go up to 4 attacks per round by getting ***** in Axe. As far as TOB is concerned, I believe there are quite good Axe and Flail weapons in TOB as well as two-handed swords and bastard swords.

It would also help to know your Cavalier's current level, party composition, mod selection if applicable, and what your other party member's proficiencies are in to make the best choice. But with what info you've given, and knowing you're TOB-bound, I think two more in Axe to get up to *****, and ** in Bastard sword would be a good long-range plan. That lets you stick with dual-wielding as your primary combat style with axe as your primary weapon, and using either flail or bastard sword in the off-hand, switching to two flails vs enemies that require blunt damage or just a single grandmastered throwing axe for ranged combat. Add extra proficiencies to whichever weapon you're using more, but I think those three weapon types will be plenty.

SOA: Flail of Ages +3 and Defender of Easthaven +3 (requires bonus merchants) for flails, Frostreaver +3 and possibly Stonefire +3 for melee axes, and you already mentioned you have Azuredge +3 for a ranged anti-undead axe. Carsomyr is a VERY nice two-handed sword, but you've already invested in 2-weapon style and you can still be equally if not more effective by sticking to that style.
TOB: I haven't played it myself, but I understand there will be Axe of the Unyielding +5 as a primary axe, the upgraded Flail of Ages +5, and Purifier +5 and Foebane +5 as bastard swords, every one of whom is considered a top weapon choice. I think there's a +4 throwing axe as well in TOB.
