You salvage runes from armour that has them - if you use superior or advanced salveage kits. You can equip runes if they are runes for your primary class (so only assassin runes will equip for you). Blue runes give +1 in stats with no penalties. If you want +2 or +3 stats runes equipped, they come with a penalty to HP's - so you have to decide what runes you want to equip - ie what matches your build.
