At the last site, there is a bomb underneath the building which i found.

Is there any way to disarm the bomb or is it meant to go off?

It's been a while but I think you are talking about the church where the Master is? If it is then there is no way to stop the bomb from going off. It's supposed to happen when you kill the Master IIRC.

1. yes you can activate the bomb yourself to destroy the site.
2. Kill the master (hardest way but possible)
3. Talk, yes talk the master into thinking his plan is doomed and he will kill himself. (easiest but only available depending on how your character was developed)

I take it you either activated the bomb or killed the master. After the bomb is activated there is no way to stop it, but this is what you want.
