I am following the main quest; I've pretty much just gone from the sewers straight to the Priory then cross-country to Kvatch, so I am weak and have crap gear. Should I go away and get stronger before doing the close the gate quest or is it fairly easy and I should be able to do it?

Yeah, I did it straight away, but it took a bit of trial and error as I wasn't completly familiar with the combat system at that stage, if you have ranged attacks, it makes it alot easier ;)

I finished it when i was still at level 1, there's only Scamps outthere, and the occasional Dremora, nothing you can't handle.

I have not done much on the main quest but the developers stated you could if you wanted to just finnish the main quest right away and it would be possible. This is due to the games monsters being scaled with your level. So technicaly a level one can finnish off the entire game.

Not sure if I like it this way, but the TES has always been like that. In Morrowind you could finnish off the game without leveling once, all you needed to do was use your minor skills as majors and never level. All your enemies would be so weak it was almost pointless, just a few would not be leveled and thouse you can take out using enchanted items.

well, isnt the point not thinking so much about it and just play? the game makes the difficulty adjustment for you!

Going to Kvatch doesn't end the game, it just ends
the first part of the first mission you started
and opens up a can of worms that has deamons running
loose all over Oblivion. Doing Kvatch first does make
for some great fighting from then on. It is very hard
for just a 1st level mage to survive but a fighter
will have a much better chance with a few resist fire
and health potions on hand in his quick slots.
I like to explore so after I did that mission I started
over and joined the fighters and the mages guilds.
Next time I do that mission I plan to be at least
level 10 or better for some good fighting and a bit of
a challenge.

Speaking of those gates...i found another one in the middle of nowhere, so i hopped in to check out if i could close it down. I killed everything i ran into, which was basically the same as in the portal at Kvatch, with the adition of a few Clanfears, but i couldn't figure out how to close the portal. So i backtracked all the way and left the portal for what it is for now.

So i guess the question is...can you only close portals when there's some sort of quest involved ? If not, what did i miss ?

You're problem is probably that the portal didn't lead to exactly the same part as kvatch but something that's similar. You likely need to pull a few switches at the tops of the towers there to advance to another remote tower where the sigil stone is at the top. When you grab the sigil stone, you're out and done.
