I just started trubinal and have done several small quests and it appears that the story will have you choosing between the Temple and the King. I've already performed some quests for the Royal Guards and was wondering if this will affect the story or will I be able to work for both sides?

You can work for both side to a point. Both paths will eventually lead to a common thread though.
