I have just attained my first special abilities (I chose summon elemental and a few others) in TOB. However, even after resting, after choosing my abilities and leveling up, the abilities don't show up anywhere (including the ability toggle where I expected them).

Um, I would guess your a cleric, considering the Elemental summoning. They are level 7 spells, if you are a cleric, that is.

Only the special abilities for fighters and thieves will be new innate abilities and are available right after choosing them. Those for priests, druids and mages are "quest-level spells" and must be memorized. Exceptions are the shapechange to earth-/fire-elemental for druids; those are also available right after choosing.

They are spells not abilities.
But memorize them they are worth it.
Note you can not have one Deva and Planetar at the same time.
You can ONLY have one of either one at a time.
Same for Elemental Princes.
