Can anyone tell me where all the ioun stones are besides the one in the shadow thief quest inside the spider queen lair?

If I remember correctly, there were two others.

There was one in the Shade Lord Dungeon (Umar Hills Quest) hidden in the lava pit. The other was in the Asylum as a reward from completing the puzzle with the eleven statues.

no, in the asylum you get the ring of regeneration.

Alaric had it right. The Ioun stone is a reward for completing the statue/item puzzle. The ring of regeneration was the reward for solving the 12 (?) riddles in the opposite room (with all the faces on the wall)
IIRC there was also a Ioun stone of luck in BG1, though I can't recall where it was found. (something with a squirrel?)
