I just recently hit chapter 3, but I'm seeing a lot of quests that people in chapter 2 are doing (Valygar, Bridge murders, the like). Do I still have the option to do those, or have they been flagged inactive?

You can carry on doing quests in Chapters 2, 3 and 6. They will go 'on hold' once you hit chapters 4 and 5.

But be careful of some quests that require you to go immediately - if you stall then that NPC will leave your party.

I'm assuming that they give you a clue that the quest must be done right them.. so far most of the ones I've hit say something like... "Come back when you can spare yourself, or have the free time...wimp" Makes me want to shove my sword down their throat, just for fun..
