When you get to the rebel base part of chapter 5 and side with the prince. If you turn on him afterwards and kill him after getting the exps for working with him against the King, does that mess up the story line or decrease your rep or anything like that ? Or is it something you should just do and get the extra goodies ?

No, it doesn't affect your rep. There are no repercussions, unless he kicks your a$$.
