As I am wandering through the dungeon near the cemetary, I come accros certain portions of the wall that appear to be hidden doorways. If this is the case and it's not merely a programing glitch, how do I access them?

If you're talking about the retro dungeon, there are some walls which are illusionary. Just walk through them.

Some ARE doors, but only open to let you OUT...

Certainly NOT a programming glitch (any more than the very weird auto-mapping).
