I got the helazoid banner from Bayjin (from one of the survivors of a crashed ship) and I took it to the temple in Arnika. However, when I tried to give it to Lord Braffit he wouldnt accept it because I think I angered him on a previous pickpocket attempt. Is the Helazoid Banner important any part of the mission or not?

Nope. When you give it to him he gives a brief thank-you speech, and maybe a few XP. I think the Jan-Ette/Helazoid stuff is simply an "in-joke" reference for players of previous games in the series.
