ok, im stuck with the shadow flowers, i can't place them in there boxes? what do i do?

does it have something to do with the three circles of life?
and if so what do i do with them?

Yep... This is a tricky one... In the woods, just outside the entrance to theese 4 dungeons, there are three lesser circles. Put the shadow flowers on them (not the circles of life that is). Then you should be able to get all new flowers from the circles of life. They are the ones to use in the pyramids.
