I just got out of the Boogre Caves and my guys are still Boogres. Do I need to go back to the Village or did I not do something in the caves?

You need to go back to the caves and locate the Idol of Aku which is to be found behind a door that you open using the Evil Eye.

From the Pit - take the south passage way and follow it around until you are heading north!
