I've got some books and keys in my inventory that I know I've used before, but can't be placed in containers.

Are these things okay to drop, or do they have uses late in the game?

Keys are generally OK to drop - books are almost always okay...it really depends on the item, which ones are you talking about?

Yes, we need a bit more info. As a guess as to where you might be, if you're past the Ice Temple, there's nothing you need to keep from there.

If you have doubts, sell the items to Oswald. He's accessible except while you're in the Underdark.

Edit: Even if you have not finished Battle Squares, doors etc stay unlocked, so you don't need to keep keys and Aurilite holy symbols. Selling/dropping them will not interfere with your ability to go back and finish Battle Squares before the point of no return.
