in the river caves, is there any adverse affects of killing the dark dwarf base, or should I just co operate?

just cooperate with them first. then kill them later.

For some reason I was attacked by the leader before talking to him.

It didn't seem to have an effect in the sense the I still made it through to the under dark. As for experiance wise I don't know.

Very odd he attacked that way. I can't think of any reason why the Duergar chief should be hostile when you first enter.

However, it's usually good to do his first quest then wipe them out. You'll only have to do it later anyway.

I am only gussing but it could be because I used stealth to loot the place first before speaking with him.

As a true Paladin I felt the need to free the Orc masses of their slavery. Unfortunately this also entailed killing them in the process. Ah, the quandary of being Lawful Good.

I saw no ill effects of slaughtering all duergar. They are an evil race afterall. But I am sure I missed out on some XP by not doing whatever quest they would have requested.

The Duergar ask you to do what you have to do anyway: clean out the river cave. This is why most players go along with the first quest, then attack the evil dwarfs. The second quest is to kill the monks in the monastery. Good groups usually refuse that one ;)
