Will there be repercussions later on if I kill the duegars in the underdark? I really need to level up so I can do the last chamber more easily.

Go right ahead and kill them. They plan to doublecross you later anyway. Taking them out now means less problems later.

Take their reward for clearing out the river caves. You're gonna clear it out anyways, why not get the deurgars to pay you for your efforts? ;)

When I attacked them, I went straight to their temple, wiped those guys out, them fought a defensive battle from inside the temple. The deurgars were forced to attack down the narrow corridor. Perfect killing zone for concentrated AE spells!
