I was fighting Yxunomei - I killed all her guards but she was only "hurt" when I had to run away and rest - when I returned she was gone!!!! And I didn't get the stone!.

What do I do?

That's a common bug that happens when you leave Yux in the middle of the fight. You arent supposed to leave that area until she is dead.

My suggestion is you reload. Although you can CLUA the gem in, from what I have heard Arundel will not accept a CLUAed gem.

Yes, you are supposed to stand your ground after meeting Yux; i.e., do not retreat back past the antechamber connected to the room in which you met her (I know that can be difficult). HOWEVER, (slight spoiler coming)

If you retreat enough to lose contact with her, you should be able to find her again if you search all the rooms on that level.
