If a class cannot specialize in certain (or all) weapons, but you use shadowkeeper to put proficiencies beyond specialization in that weapon, i.e., you put it all the way up to Grandmastery, will the character still wield it as if they were less than specialized, or will they wield it at Grandmastery level?

I'd say they would wield it at Grandmastery level. I think the restriction just prohibits you from putting more points in the slots than possible. It can't see why it should change the basic layout for your character.

APRs won't increase if the class is non-Fighter/Ranger/Paladin/Barbarian. If this is the case then you'll need to increase the APR via the "Attacks" field under the "Abilities" tab.
