When you hav the choice to save the drow in the gov district and then hav her join ur party, i dont think u should lose reputation points, it was a good thing to do wasnt it?

Uhh...
No one besides the drow.rescuing player character likes drow elves.
Everyone HATE´s drow´s.
They HATE you for rescuing her.
THey HATE you even more for traveling with her.

So there´s enough hate for some time now...

I think you lose rep. points because it is evil to let her die like that, because she did nothing wrong. I myself listened to my party, even Jaheria thought her dying like that would be wrong (if I remember correctly). Also I have her in my group (she has been with me all the way to ToB).

Reputation is not a measurment of your good and evil deeds. It's what people think of you. Usually this is increased by doing good things and decreased by doing evil (like killing innocents). But if you have a Drow in the party - which people know are normally evil - the common folk will think less of you.

Which is again where the limitations of the engine come into effect.

If the drow character had a high level mage in the party, I see no reason why he couldnt spend much of his time shapechanged via a simple alteration/illusion spell to look human. So I disagree with the reputation penalty entirely.
