Will making my way to spellhold effect my guild dues at all, since I won't be around to pay them. If I'm gonna lose the guild after I get back, I'm gonna wait and mess around with my thieves risk/rewards scenarios. If I get to keep the guild after my long absence I'll wait til I get back.

No. All stronghold activities go on hold once you get on the ship for spellhold.

As do all other quests like the Harper Headquarters and some Temple Qyests I think.
