I've noticed that a monks high magic resistance blocs scrolls of protection. This doesn't seem to make sense to me. Shouldn't protection scrolls bypass MR? Is there a pach or mod somewhere that rectifies this, or do I have to do experimenting in Near Infinity. Is this the same with potions of healing? will MR bloc them? and does this happen with Wizard Slayers too?

Go here. This is a known bug which certainly doesn't make sense. Beneficial magics should never be blocked by MR

Scroll down to "Protection Scrolls Fix" and download it/unzip to your override folder

No, these will always bypass MR.

Without the fix, any character with MR will have the same problems.
