I thought cromwell did all the upgrading, so I took the mace and the fake illithium to him and he said there was nothing to upgrade. Did I need the real stuff, or will someone else upgrade it?

you need to have the REAL ilithium in order for cromwell to upgrade it for you.

I thought the church gets pissed at you if you use the fake stuff for them.

Get the quest.

Get both the fake and the real one.

Piss off Sarles.

Upgrade the Mace.

Show the fake to the Church and confess that you failed, the leader will interrupt your conversation halfway and say that it is appropriate enough for them and still reward you.
