I was wondering what gems actually have uses (I don't want to sell them and then have to buy them back).

I've already gone to the twisted rune, do I need to keep any more rogue stones?

Which other gems should I hold onto (like diamonds for upgrading the horn of valhalla)?

That's the only gems I can think of. I haven't found any more use of the gems.

Also I dunno what to do with things like "light gems" or "crystals shards" after you've used them?

Once you use the light gems from the shadow dungeon or underdark you don't need them, just sell them, they waste space.
