I don't understand. Which game is the most recient copy of the series? Is it Shadows of Amn or Thone of Ball?

Throne of Bhaal is the expansion to BG2:Shadows of Amn. You need SoA in order to play ToB. In fact, ToB integrates into SoA and they both together form a larger game, with new areas to explore.
In addition, ToB nicely concludes the Bhaalspawn saga that started with BG1.
