I cleaned out the mind flayer area but I can't talk to the Matron mother or find phaere and now I'm stuck in underdark.

I don't know where exactly in this part
you are but did you get the bloodquest?If you have go to the temple with the
blood of the mindeye and they should be there I didn't have any problem with that.
Phreare can also be found often in the tavern and her home in the female guild,the 1st door.
