1:Why is Viconia really weak, and what can I do about it, and
2:if I am a theif who own the guild can I still ally with Bohdi instead of the shadow theives and keep runnig Mae'var's old guild?

I dont have an answer for your question regarding Bodhi and the thief stronghold.

For Viconia, go to the copper coronet and buy the Mauler's Arm mace, it gives a strength of 18. Or you can buy the girdle of hill giant strength from the adventurers market in the promenade.

4th level spell HOLY POWER will make Viconia a killing machine (temporarily).

You can't work for Bodhi if you take the Thief stronghold... maybe if you took it and then lost it? You could do all the stronghold quests & earn money while adventuring, then ditch the stronghold when it's time to move on to chapter 3.

Hmm, gotta try that.
